I have about 400 books stored on my Kindle Paperwhite Firmware version 5.11.2 with 679 MB free
One book that I have read keeps returning to my "unread" collection every time I log on after I have removed the check mark from that collection. It is stored in two other collections but it continues to reappear in the one I have removed it from.
Online on the "Manage Your Content and Devices" page the book is listed as read and shows only the two correct collections but on the device itself there are three.
How can I get it to permanently stay in the right place?
after you removed it from he Collection, did you sync your device? When you long press on it and select Add to Collection on the menu that comes up, does it show as being in that Collection? Your= could try a reboot by holding the power in for a full 30 seconds
I long press, select Add to collection and see that it is in three collections. I uncheck from the one I want it gone from, then click "done".
The book disappears from the collection. If I find the book in one of the other collections and long press, and select add to collection, it shows up with three check marks but still does not appear in the collection I unchecked earlier. The next day, when I start up the kindle, the book has returned to the collection I removed it from.
I have synced after doing this to no avail.
After pressing the power button until I get a dialogue box and hit "restart". The problem persists.
It is only this particular book and this is the only time this has happened in four years.
Try changing the collection setting from your MYCD. I don't have the paperwhite but cloud collections should work the same and it should work. Be sure to sync your device after you remove it from the collection in your MYCD.

Last night I removed the book from all collections. The MYCD page then shows zero collections.
I then add the two I want. The book now appears in the two collections on the MYCD page and the paperwhite but the box for the unwanted collection is magically rechecked.
I uncheck it again, click "Done", sync, and go back to the book and the box is checked again. It does not reappear in the actual collection until a day or so later even when I sync, and the cloud has the right configuration.
There must be a flag that is permanently set in the book. Maybe if I delete the book and re-download?
I have this problem with my Voyage, as well. I have a folder for my To Be Read books. When I finish reading a book I remove it from that collection before deleting it from my device. There are 13 books that keep returning to the collection. I remove them again and again, both on my Voyage & online, and they still keep reappearing in my TBR collection. At this point I have resigned myself to seeing the notation that there are 13 books in the collection that have not been downloaded.
Yes my Voyage has the latest update. I always have my wireless on when I remove books from a collection, so that can't be the problem. And it is only these 13 books, all others have been removed from the collection with no problem. Just weird.

you could try. Is the book on another device and in the same Collection as well?

remove book from Collection, but not device
sync
then remove book from device
this works on both my Voyage ad Paperwhite. You are running 5.12.1 on your Voyage, correct? If not you can update it with this page:

have you tried re-adding them to the collection, syncing, and then removing them and syncing again?

Yes, I've done reboots. But I will try re-adding them to the collection, syncing, then removing them and syncing again.
Update. I deleted the book from my Paperwhite, then re-downloaded it from the cloud. That seemed to fix the problem.
