Is this a new Fire Stick? What version of the Fire Stick do you have? Have you tried the pairing information on the sticky thread at the top of this forum. What were the results? If you have tried those steps and you are within the warrantee period, I would contact Amazon for a replacement remote and to avoid any issues I would try to have them replace both the Fire Stick and the remote (if the phone app does not connect). It could be an issue with the Fire Stick and not the remote.
